Aside from it being an RPG, it is also essentially a strategy game. You need to manage many aspects of the game to succeed in the missions and combat. Your decisions affect both the short-term and long-term results of your game.
The areas of the game that you manage are the following:
PERSONNEL MANAGEMENT - choosing the right personnel for the job requires a keen understanding of your team members' capabilities. Initially, this isn't an issue as your team members are limited but as you grow in number, these decisions do matter a lot.
CHARACTER IMPROVEMENTS - as your characters level up, your choices on how to improve them matter. You can choose to make characters better at what they are already good at or give your characters new capabilities they did not have before and make them more versatile.
MISSION MANAGEMENT - you manage the order of the missions you do. The order in which missions are done can make a difference as success in certain missions provides you with rewards that can make some missions easier.
RESOURCE MANAGEMENT - As you earn more money and resources, you will have more options. You can choose to buy better gear, or invest in crafting, or pay for upgrades, train in improvements, and more. The bottom line is how you spend your money can determine if you will succeed or not.
ITEM MANAGEMENT - In time, your inventory of items will grow. You will accumulate more weapons, armor, accessories, consumables, and more. How you distribute these items or decide which ones to keep or sell does matter.
CRAFTING MANAGEMENT - What you research and what you craft can make drastic improvements to the things you are crafting for. This means that area would improve faster but it will also mean that other areas will be left behind in terms of improvements.
In the end, its all your choice and your choice will make a strategic impact on how your game will play out.
